So the only way is to manually remove them? The only thing is that I am a little nervous about doing that because I dont want to remove something that is being used and with 60,000 lines in the manifest file their is plenty or room to make a mistake. I was just wondering if there was any other way of doing that?

Hi I was wanting to do something similar. I created an additional hidden field in my group - with a default value of
count(preceding-sibling::Group2) + 1
then when the button is clicked the value in the hidden field can be used.

You have to remove manually the rules or conditional formatting or elements that are not being used. Extract the files and see the Views(XSL), Resource files or data connections that are not being used. This might make a marginal difference in the form size

No, We have removed all un-used elements and fields in the data source.
We have been developing this form for over a year and there are still rules that use elements from when we first started that have been deleted months ago
