 Is there any way to stop this error/warning message?

 Per Microsoft - http://office.microsoft.com/en-gb/infopath/HA100522701033.aspx   Automatically upgrade existing forms is on.

 
However, every time I make a change to the template, both myself and the users receive the "FORM TEMPLATE CONFLICT  The form template you are opening has the same ID as the template already on your computer".   We want to avoid the users having to chose "replace form template on your computer".

Is there any way to stop this?

If you close all opened forms which are created from old version and clear the InfoPath cache in your system then you will not get that message
