Message section disappears when any one of the 12 conditions are met.

The message tells them to complete the second field if the first correlating field is checked.     If A is checked and A1 has data entered the message disappears, good.  There are 12 checkboxes and correlating single line of text fields.   If any checkboxes are checked and the SLT field is in complete, the error needs to be there.

i.e.   If A is checked and A1 is entered and B is checked, but B1 is not entered, the message disappears because Rule A overrides rule B.

We need the message to stay up if any one of the 12 SLT fields are not entered and their Checkbox is checked.

    Thoughts?

In the condition builder for formatting rules, you can change the first drop down to "the expression". That will show you the XPath for your current condition. You could take all the conditions for your existing rules and paste them in the field (joining with and or or as appropriate) to build a single condition for this.
