I'm using an infopath 2007 and I've deleted some rules that used to be part of the form.  I noticed, when I reviewed the logic inspector, that the Rules are still there.

 Errors are being generated now that I have removed the DataSources that those 'deleted' rules are trying to access.  How can I get rid of these rules?  Can I manually deleted them from manifest.xsl?  If so, how?

No need to delete the rules manually in manifest.xsf.  Just delete those in the form and save the form. Now verify the logic inspector.

 I had saved the form prior to viewing the logic inspector and although the rule have been deleted through Infopath, they still appear in the logic inspector.

You can save as source files and open manifest.xsf and look for xsf:ruleset elements. Save a copy of your form first, of course, in case you delete something you don't need to. From the MSDN documentation:
