I made a change on the Submit button in the employee section guessing that is where the original submit occurs. You may need this rule elsewhere - I removed the default and am just setting Filename if it is blank. Or are you using a rule to set it? If you are using a default it is likely that you are getting a new file name every submit. You'll need to modify the template in InfoPath designer, and add rules to set the filename field on the first submit only.
