I have a requirement of adding the checkbox's to a multi-select list box control. That i am doing using below line xnMain.SelectSingleNode("/pr:properties/p:properties/documentManagement/ns2:Model_Year", ns).AppendChild( [CHILD_XML]). The checkbox gets added successfully checked by default but when i uncheck it in preview mode, it get hidden/disappers. I want to allow user to make a selection on checkbox's added using managed code.

Any help in this regard would be appreciated.

My guess is that you're adding a new element to the field the checkbox is bound to instead of the XML that's providing the box's options.  You need to do the latter, not the former.

 I am adding the child elements XML i.e. <ns2:Model_x0020_Year xmlns:ns2="67e40330-cfaa-4fff-a2fa-9c73ba71d3a7"><ns2:Value>2010</ns2:Value><ns2:Value>2015</ns2:Value></ns2:Model_x0020_Year> this is the XML after adding 2015 element [ <ns2:Value>2015</ns2:Value> ]. So this updates that multi select list controls innerXML as given in the above line.

 I am adding the child elements XML as '<ns2:Value>2015</ns2:Value>' using AppendChild() to the multi-select list box control. This adds to the xml to the multi-select list box control along with existing elements.

Moreover this dynamically added(via code) checkboxes only get hidden and not the static checkbox' which are present in the multi-select list box control at design time.

Is ns2:Value the field that the list box is bound to, or is it the field that's being used as the source for its values?

ns2:Value is the field that's being used as the source of its values. The listbox control is bind to 'Model_x0020_Year' group.

Could you post a screenshot of the properties dialog for the multiselect list box?

It doesn't look like the image was attached correctly.  Could you try uploading it using the Options tab?
