I have form libray in SharePoint with about a thousand forms that have been filled out by sales reps.  If I make changes to the template (.xsn) and then republish it to that form library will Iose data in those existing forms?  Or will I only lose data if those fields are changed?

As long as your changes don't delete, rename, or add required fields to your data source you should be fine. Adding non-required fields to yoru data source will work and those will be added automatically to the old forms when they are opened.

Best practice is to publish to a new form library and move some of the old XMLs over and relink them. Verify that they open. Also, backup the old XSN in case you have problems.
